I've swapped wheels from one bike to another before, even with the same type of brakes I got some disc rub, presumably because the hubs were slightly different, and the indexing on the rear mech was slightly out, again presumably due to the hub.

It's obvious that the solution is to buy another bike exactly the same and just put some semi-slicks on that. That way you don't even have to bother swapping wheels, let alone worry about disc brake alignment......
